The history of the Church of Saint Francis Xavier is closely tied to the Jesuit order. The Jesuits arrived in Kaunas in 1642 and established their first residence, which included a chapel, in 1643. They played a vital role in the religious and educational development of the city. The construction of the church began in 1666 and was completed in 1720, with the church being consecrated in 1722. It stands as a testament to the dedication and craftsmanship of its time.

In 1824, during the Tsarist Russian government's rule, the church was transferred to the Orthodox Church for their use, marking a shift in religious affiliation. The church was reassigned to the Jesuits in 1924. Following the occupation of Lithuania by the Soviet Union, the Saint Francis Xavier church underwent a significant transformation. It was repurposed as a technical school, and the interior of the church was adapted for use as a sports hall. It was not until 1989 that the church was returned to the Jesuits once again.

The church features twin bell towers flanking the main facade. These towers are crowned with elegant domes and cross finials, adding to the church's impressive silhouette. It also features a terrace with a breathtaking view of Town Hall Square, providing visitors with a picturesque vantage point to appreciate the Old Town's beauty. While the church's interior may not be as ornate and intricate as some others, it reflects a sense of simplicity and devotion.
